I created a Project in AS 4.12.6.106 under PLC Configuration the OPC UA can be enabled etc.
The same Project opened in AS6.5.3.11 does not have under PLC Configuration the OPC_UA tab for settig it up

I did a small test with your CPU
and after the conversion I see OpcUaCs folder with 3 files:
As you see below the label “Compatibility Mode 6.0”, because as recommended in Help, I selected first 6.0 for the conversion
Can you try that?
Actually I did a second test, this time I selected Working version 6.5 and no issue (no compatibility mode 6.0):

Thank you for your very detailed response, I found those settings and all looks good.
On running the project the Mapp side functions but the Mapp sever seems to be the issue,
my local B&R specialist is looking at this
