The calibration procedure is explained on the Diagnostic → Encoder Concepts and Procedures page of the Trakmaster help file.

There are a couple of different calibration procedures you can do. The easiest is calibration the encoders on the trak segments. This is done by moving a single shuttle by hand across the section.

The encoder strips on the shuttles can also be calibrated. This requires locking the shuttle into place with a tool and then physically adjusting the encoder strips. This is more time consuming but ensures that all shuttles are calibrated together.

The position of a shuttle is determined by both the encoders on the segment as well as the encoder strips on the shuttles. That means that these warnings could be the result of the shuttles not being calibrated with each other, a particular section not being well calibrated, or a combination of the two. Usually, shuttles that ship together are calibrated together at the factory, but if you have a damaged shuttle (i.e. one that was dropped) that could have adjusted its encoder strip alignment. If the warnings are coming from a particular section, then a good first step is to just recalibrate that section with a shuttle that is well aligned with the others.
